The last modified wall tends to be the one that 'joins' the others. You can use the wall join tool, or you can use the wall end grip. Walls join in order of placement/modification. I'm not sure if this will work for you, but is useful to me. Original Post - (doesn't fix this problem but is a good tip!) There are 3 parameters that won't work if you pick lines, or sketch, 'Rafter or Truss', 'Extend into core' and 'Overhang'. The pick walls options in roof creation is a way of locking without locking, and contro11ing the roof wall connection properly. I have also noticed that the roof outline isn't defined by the walls. The problem you encountered, doesn't occur when you use 'Join Geometry' between Roof & wall, the same as clicking 'yes' when asked 'Do you want to cut geometry out of.' when finishing a roof edit. One of my pet hates is the how people use the 'Attach Top/Base' Tool. EDIT: I downloaded and checked out the file.
